It has to proven that the modification caused what ever failure that would ever occur.
For example; If you had a timing belt failure they couldn't deny the warranty because the down pipe would have nothing to with it. However, if you installed say a turbo or supercharger and blew a head gasket or bent a rod then they very well could void your warranty.
